The arduino/Pi code was done long ago with a SpaceNavigator. More recent devices have a slightly different data format. That thread mentions the required changes.

You will need to read the device yourself. We don't have any software that applies to embedded systems.
There are some forum entries on using a Raspberry Pi and Arduino.

Uninstall 3DxWare to disable it. You can also use the device manager (as in that post) to disable parts of it. The problem is probably in the game. Glad you have it working.
If you want different information for those button presses (e.g., "1", "2"), you can create a cfg file for your application.

By default the side buttons are mapped to driver radial menus. You need to open our GUI when the application is running and map your buttons to actions that send an event to your application. E.g., if I am running the vbMonitor sample: I open our GUI (3DxSmartUI - 3Dconnexion Properties), select my ...

You need handlers for the button events.

The exact code lines above came from our vb sample code.
You probably need to do something different with the values when you get them. For now, I'd just print them out.

While the KMJ emulator is there all the time, you have to tell the driver to use it for your application. If your application has a GUI, it will get detected when the kb focus is on the window. The cfg file you sent me sends a button 10 event to your application when the user presses the right button on the SpaceMouse Compact.
Do you get that event?
Is the code responding to any button events?
