This is unexpected. Are you positive it is reproducible only when the 3Dconnexion driver is installed?

Does uninstalling the driver also wipe out my App Settings/Assignments or are these being kept ?
I am pretty sure that that CMD modifier thing already happened on the Intel Trashcan
with Big Sur and Beta Drivers. And came at one point on M1 Mac Mini replacement while
installations and setup too.

The driver is still installed.
So far it still works. No matter how fast I try CMMD+A in Mail or CMD+C/V in Safari.
But I will reattach the devices later and look at it for a few day before I say if
it is devices, driver or something else.

Hmmh,
I don't get realistic results.
Driver is still there, devices plugged in or not, after reboot or not.
Copy/Paste/CMD+A mostly works but other issues arriving since I use again
my Wacom Cintiq in Pen Mode.
Like certain warning messages or "Little Snitch" ignoring my Pen Clicks.
One time the Dock did not work and instead of open an App brought other
Options.
Also, with 3DConnexion Driver installed after Wacom Driver.
After booting OS, Wacom Pen may take a whole minute after I log in, like it
happened since years.
TL;DR;
my testing results are to confuse and un replicatebal that I copuld really help here.

I worked a while without devices, no problems in Safari and Mail.
A few days later uninstalled the 3DConnexion driver, No problems.
Meanwhile I reinstalled the drivers, without devices and still everything good.
So I don't think it is the driver itself that interferes.
Next will be to replug original Space Navigator.
(And I bet it won't harm too)
If that works too, I will add my CADMouse USB.

Our expectation is the driver being completely silent (doing nothing) if no supported devices are connected.
If there is a driver issue causing these spurious effects (modifier keys not working in keyboard) as you reported, then it's unlikely to be reproducible unless a device is connected.

I had Driver installed, again with a few reboots in between
and original Space Navigator plugged in and in use.
There weren't any Problems in Mail and Safari with CMD Modifier Keys
for a long time now.
But Yesterday evening I also re-plugged my CADMouse.
And now the issues with CMD key seem to slowly come back.
CMD+A in Mail fails about every 3rd time
(so far no jump to last line though)
CMD+X/C/V in Safari seems to still work.
BTW,
I use a non_US, german QWERTZ DE Apple USB keyboard.
Maybe that Language Setting brings some extra complexity in keyboard
input reading that it may interfere with CADMouse,
while US users see no issues (?)

Unlikely as the key codes are always the same (all the system mappings to actual character different).
Also, we have an office in Germany where some of the engineers (including macOS developers) work.
