I downloaded the 3dxNdof plugin files that hopefully will allow me to save the spacenav configuration.
these are some of the instructions:
3. After the installation for Blender is complete, open the folder containing the Blender application. Typically that resides inside C:\Program Files\ on Microsoft Windows, and inside /Applications on Mac OS X. Inside the Blender folder, you should find a "plugins" folder next to the main "blender" executable. If it's not there, create it.
What do linux users do?
the readme kind of stinks and is not helpful at all.
Could someone please help me out with where to stick these files

The 'Blender plugin' is only used on the old Blender 2.4x series.
The lasted versions of Blender have support built in.
You only need to run the 3Dconnexion driver or spacenav in linux.

How can I save the settings so I don't have to set them every time I want to use the thing?

You make your changes, then go to User Preferences and select 'Save User Settings' at the bottom left.
It it possible that previously saved projects will overwrite these settings, so be sure to untick the 'Load UI' box (lower left of the 'Open' dialog) before opening the file. Then immediately resave the project to save your settings into that file.
