You can do in per app in the relevant xml file(s) in %localappdata%\3Dconnexion\3DxWare\Cfg. Swap the output ActionIDs for HIDMultiAxis_Ry and HIDMultiAxis_Rz.

I'm just now running into the application-specific issue. All of my customizations are no longer accessible, and there are no application-specific commands such as "App_ResetYourView". Has this issue been acknowledged by 3DConnexion?

They claim support here, but the forum was reporting that it only had zoom functionality.
