I came across the reason causing this bug. It's all about the programmable numpad keys in the Advanced Settings section (“=”, “(”, “)”, “backspace”, “delete”), if you reassign them, this will lead to the program disappearing from the list of commands in the Buttons section.
In my case the reassignments were as follows:
= → Esc
( → Tab
) → Space
Backspace → Delete
Restore Defaults in the Advanced Settings of the NumPad immediately returns the ability to assign program specific commands (program in the Buttons section).
Tested on Windows 11 in Autocad2025, Revit2021(22,23,24), Inventor2025.

And are you posting in this thread regarding your conclusion?
E.g. with Inventor Pro 2025 and a .dwg file open and in focus (3DxWare v. 10.9.0):
the "Buttons" menu for Numpad Pro in 3Dconnexion Settings detects the software and "Drawing" environment.
Neither the application, nor the environment is displayed in "Advanced Settings" for the Numpad Pro.
E.g. with Inventor Pro 2025 and a .dwg file open and in focus (3DxWare v. 10.9.0):

I know that neither the application, nor the environment is displayed in Advanced Settings.
What I'm saying is that changing key mappings for =, (, ), backspace and delete in Advanced settings for NumPad Pro causes that you cannot assign program specific commands in Buttons section to either the NumPad Pro (keys 1-4) or the Keyboard Pro ( keys 1-12), nor for both mice (CadMouse and SpaceMouse in my case), until these keys are reset to default.
