Always in Chrome

Im having difficulty with my space navigator because when I use some programs such as Adobe Acrobat 9 Pro, my 3d mouse thinks I am still in chrome. Thus I cannot zoom or pan. In Acrobat Reader XI it works fine. Why do some programs not register to the mouse and how do I fix this.

I am also having the same issue. Chrome seems to interfere with both AutoCad and Inventor. Is there a way to disable the functionality with chrome?
